I downloaded a CD which had used multiple 49Mb rar files. It decoded into a
780Mb MDS file which I mounted in Alchohol 120. Why are the resulting
tracks only seen as 1kb each as seen in explorer and when burning the CD in
DiskJuggler? The CD plays as normal.

I guess they are .cda files. They aren't audio files, but mere shortcuts
pointing to the beginning of the track on the CD. To copy the tracks to the
hard disk and to burn them, you need to "rip" them. Many softwares do that,
e.g. Winamp, free at http://www.winamp.com. Select the CD drive on the left
pane of the media library, and click the button "Rip" on the bottom.

No. Burned or not, an audio CD is an audio CD.
