I want to set up a new partition off of my main hard drive using
Partition magic, install a program to the new partition, hide it but
then still be able to use that program that is installed to that
partition. Is this possible and if so how do I set it up? Any help
would be greatly appreciated.

Simply that I don't want it to show up on My Computer for anyone who
uses the computer.

Can you describe what you meant by "hide partition" in technical terms?

You can make a drive non-shared.
You can set up permissions to use the drive.

If it is a program you wrote yourself, or had somebody write for you, the
program itself can restrict use.
